quick question about an engine swap. 1.8 to 2.0

I want to do this project as quickly and cheaply as possible. (relative to worst case scenario)
The 06a motor does not have the larger port head like on the aeb, and it sounds like way too much of a pain in the *** to change heads due to electronics and such (ie the vvt). BUT the 06a does not have that ridiculous intermediate shaft and just needs the 2.0l fsi crank which is easier to find for some reason. All that resulting in less machine work due to clearances.
My original question is can i drop in the 06a motor in the place of a 98 aeb? Because it is sounding like building that motor up and dropping it in is easier with a much more beneficial future. (tunes and parts)
