Default Running a separate battery for stereo?

So i recently installed my rebuilt engine.
Cleaned the alternator grounds, and re-installed a 120amp putting out full power.
There is still alternator whine coming through the speakers and its driving me bananas, so i'm considering installing a separate power source for the stereo.
I had the stereo all professionally re installed, with sound filters and it is still obnoxiously loud.

So i was wondering if anyone has gone this route?
and if so if they were able to charge it with the alternator.
