Got my engine out - what all should I replace while I'm in there? 3.0L (long)
Well, I basically Destroyed my heads by letting to TB go too long w/o changing. Engine had 205k miles and it was due for a 2nd TB. I could not find good replacement heads and repairing was getting close to the cost of a used motor. So I found a good deal on an exact match for my motor with 125k miles on it for about $1500 with guarantee. Shop says engine ran fine. Thinking this was the quick and sensible solution (since it has a lot less miles than my engine) I went with that.
Well, while the engine is out, my mechanic says I need clutch kit, flywheel, intake gaskets, and rear main seal (preventive maint on RMS). I've decided to go ahead with the project since we've already bought the engine and installed an ultimate timing belt kit fro BlauParts. And although I have very high mileage, the car is in very good condition and shows well inside and out. Just bought a complete control arm kit, new brakes, tires, ect.
So my question is what else should I be looking to replace while the engine is out?

Might as well replace every vac line and check valve on the engine while they're easy to access. At 125K miles on it, it'd be pretty surprising if at least SOME of them weren't worn out and/or failing. Granted, it's probably not as crucial as on the 1.8T, but even so, it can't hurt.
