Default Brake shudder and rotor rust

I have a 2002 Audi A8L. There is a noticeable shudder while braking, mainly at high speeds, that is felt through the pedal but not the steering wheel. I had this checked out by the dealer, and was told that this was being caused by rust on the rotors. They said it was not dangerous and would not affect handling or safety. I travel a lot and leave the car parked outside, with very low annual miles (about 3,000).

My question is this: do people agree that this will not affect safety? Is there something that can be done about the problem other than replacing the rotors?
