Is there stains on the headliner and or pillars? If there is its a leak that comes from sunroof drains. There are four total, you need to remove the headliner (or pull it down enough to get at the drains) and pop off the drain from the sunroof track. There is a little rubber white connetor peice at the end of the hose that needs to be re-sealed. What you do is use a screwdriver and pry the white connector peice off the drain hose, once its off coat the inside of the connector with clear silicone and put it back on the hose. Let it dry over night then re-install it the next day. It should be fixed.

Oh and as for the electronics, water probably got into the comfort control module under the carpet on the driver's side, so you would need a new module.

Its in the trunk on a 2000 S4, you have to remove the trim on the right side.
