Dashboard Lights On / Handsfree MIC acting weird

First time poster here!
So...wife and I purchased a 2006 A6 Wagon last night. Has 100,700 on it. Looks darn BRAND NEW!
Purchased it from a used car dealer in Philadelphia, PA. They gave us a 30 day warranty. We are also contemplating purchasing an extended warranty. We have 30 days to decide.
Before I purchased it, I gave it a decent once over. The only real "issues" I noticed were the rear drivers side suspension boot was ripped in half, the Bluetooth hands free mic is acting wacky (Makes any voice going through it sound robotic and non-comprehendable to the person on the other end of the phone) a small "oil slick" was under the car when they moved it from the showroom and some minor scratches.
Anywho...
This morning while she was driving it to work (A mere 10 hours after we drove it home from the dealer) she had the engine light come on and start flashing...as well...the traction control light came on and stayed on. She said when the car went over about 50 mph it shuddered...like she was driving over treadles.
I just called the place we took it to get looked at and they said while they haven't completed a complete diagnostic on it yet...they scanned it and can see that cylinder 4 is misfiring. So I guess a coil pack. They also said they aren't 100% sure yet...but a the timing chain might have slipped a tooth. I am ASSuming that's not good?
Since we have a 30 day warranty...I told them to go over the car with a fine tooth comb / soup to nuts.
What's the most common thing to fail on these cars? What's the best / worst case if the timing chain jumped a tooth? Has anyone had the issue I'm having with the telephone mic? Lastly, and not to sound like an idiot... But when I press the GPS / NAV button...it says GPS not installed. Is that just a software issue or might the entire GPS infrastructure not be installed in the car?
