Don't spray silicone on your directly on your windows, it never comes off.
Only spray it in the channels on each side of the window.

I have never had this problem on an Audi, but I used to own a mustang gt, and i sprayed some wd40 near the bottom window corners, or you could try spraying with the windows up in the bottom corners. Worst case, the window trim has lost most of the felt surface and you can replace them, and there should be no noise. the noise is most likely caused by the wear of the rubber trim/felt, and it is squeeking because it is only rubber to glass.........

No its actually pretty common, a little lube takes the noise right away though.

wouldn't you think it's the rubber/felt trim wearing away creating the sqeak in the corner?

No, our windows only use felt between the glass not all the way around, it rides on rubber, so when it dries up it screams like all hell.
As for where you put the lube..... you see when you roll the window up and down right? Spray the lube in the guides on each side of the glass when the window is rolled down so it doesn't get on the glass.
