I'm pretty sure after a day of two of manually locking and unlocking as needed, it will re-sync on it's own. I'm pretty sure that's how mine worked whenever I would have to disconnect the battery (or when I fixed my locking pump). Again, the transponder thing in the trunk remained the same, I just fixed the pump itself.
What was the procedure attempted for the re-sync? I can't remember exactly how I did mine but I know you need two keys (one can be a cheap valet key). One then is left in the ignition with the power on but not the engine, the other is used to manually lock the driver door. That should sync it up.
At least I think that's it. Try locking and unlocking it a few times manually. Then the FOB should work.
I should clarify: The key you need to re-sync is the one doing the manual locking. Either a working fob or a valet key is the one left in the ignition.
